I noticed last week that the fill in feature using the guide square was missing. It's not there again this week. Was this a site change or did I do something to my preferences?

You refer to LAPs in your subject, but LAPs do not have a square fill in feature. You must be referring to FAPs. Toggle the square guide on and off by clicking on the 5th button from the left on the tool bar, it's the one with the 9-square grid.
